Abstract The article is devoted to the water quality analysis in shallow water basins for the Azov Sea and Taganrog Bay, on the basis of the mathematical modeling of the hydrobiological processes occurring in these water basins. The study of possibilities for the water quality improvement in the polluted water basins becomes possible while using a spatially inhomogeneous model of the toxic diatom alga Sceletonema Costatum. It is shown that one of the main reasons of mass-hypoxia zones appearance in the shallow water basins is abundant phytoplankton bloom; the removal of this alga is impossible by natural way because of the acquisition of the higher trophy levels organisms. Results of numerical simulation are correlated with expedition investigations results and other experimental data.
